The present invention provides a human face matching system and a method thereof. The human face matching method comprises the following steps of: disposing a mark board around an object; providing a double image capturing module having a left/right image capturing unit; capturing the object for providing a left/right image separately by the left/right image capturing unit; capturing a real-time image by a mobile image capturing unit; matching the left/right image to form a 3D image, calculating a plurality of transformation matrix in any two of the above elements, a medical image, and a real space by a processing unit; and then matching the 3D image and the medical image by using a registration algorithm; when finishing matching, analyzing a position of the mark board in the real-time image by the processing unit for determining a relative position relation between the mobile image capturing unit and the mark board, composing the medical and the real-time image to generate a composite image according to the plurality of transformation matrix and the relative position relation, and displaying the composite image on a display unit.
