An image aligning system and a method thereof are disclosed. The image aligning method comprises the following steps: aligning a first image data and a second image data and producing at least one first matching point set data by the processing unit; giving a first weight value according to a first distance from point to point of each first matching point set data; calculating a first evaluation value according to the first distance and the first weight value; adjusting the relative position between the first image data and the second image data by each first matching point set data; after aligning, calculating a second evaluation value by the steps of calculating the first evaluation value; determining the relative position between the first image data and the second image data according to the first evaluation value and the second evaluation value.
